It doesn't really matter. Each gun has some different things that you might like or dislike. You just have to try them all out and see which one you like. Keep in mind however that there are different type of primary weapons in the game. You have sniper rifles, machine guns and assault rifles. Sniper rifles are restricted to the sniper class, machine guns to gunner and assault rifles to engineer, medic and rifleman (rifleman can also equip an M203 grenade launcher on their rifle).
For each type of weapon, you should try them all (in the training missions for example) and then set it in your player profile as default weapon for that class. Which class you choice all depends on the actual situation in the game. Sniper rifles are made for long distance, and they are very powerfull for that job. With some practice, you can kill an enemy at 1000 meters with just 1 shot. However, sniper rifles are very inaccurate when you are moving and they are also very slow. Make sure you are in a safe zone, or have a teammate that covers you.
Machine guns fire lots of rounds at very fast speed and hardly need reloading. However, like with sniper rifles, they are very inaccurate when running. However, if you have a good spot to go prone, you can fight off any target that comes near, so it's usefull for providing cover fire.
Assault rifles are the most accurate weapons for fast moving combat. Even while running, it's still accurate enough to fight off most enemies. However, it works with small magazine of 30 bullets, and you often have to reload. Assault rifles also come in different fire mode: auto, burst and semi-auto. Some rifles offer 2 of these modes, you can then switch between the mode by pressing 3. If you want to safe ammo, or to avoid killing the wrong people (when ff is on or when there are civilians around), burst or semi mode can be usefull. In the Joint Ops TR and ESC servers there is a map called Gilligans Islands, there I always switch to semi mode because there are civilians very close to enemies at the first objective. It also saves lots of ammo.
So it really depends on the situation in the game. If you play enough you will start to learn the maps, and you will know what will come ahead. Also press tab and see what classes your team mates are, you don't need 5 snipers to kill 1 50cal on a far hill, and neither you need 4 engineers to take down a single BTR. There are some crazy map builders on hardmaps that put 20 miniguns that shoot insanely far, as well as 60 bgs that run at the only overwatch point when you are there, and have a heli on patrol (shad, in case you read this, please don't think that this is a good idea that needs to be used in your next map). In that case, you might need 1 or 2 snipers, an engineer with stringer, 2 gunners for cover and 1 or 2 medics to revive everybody that dies. Personally I mostly have the M4 rifle, although for CQB I use the shotgun a lot too. For long distance kills I mostly use the L115A sniper rifle. But only when it's really needed, cause running around in a forest with a sniper rifle isn't very safe, and the M4 is accurate enough to kill a 50cal at 150-200 meters with a few shots.
